A new cell has a slightly different internal impedance profile than the worn cell the fuel gauge IC was calibrated against. Under peak load — screen at full brightness, modem active, GPS running — voltage sags faster than the IC predicts. The phone hits the hardware low-voltage threshold before the OS percentage reaches zero. One full discharge-charge cycle at standard rate gives the coulomb counter enough data to relearn the curve and push the shutdown point back to the correct level.
Phone not powering on after the replacement battery sat in storage
Li-Polymer cells self-discharge in storage. If voltage drops below roughly 2.5V per cell, the BMS enters lockout to prevent damage and the phone will not respond to the power button. Connect to a wall charger — not a PC USB port — and leave it for 20–30 minutes without pressing anything. Most BMS circuits will accept a trickle charge at this state and exit lockout once the cell climbs back above 3.0V, after which normal boot resumes.
