The original fuel gauge IC in the SCP-3200 was calibrated against an aged cell curve, so it misreads where the new cell's safe floor actually sits. One full discharge-to-shutdown and uninterrupted recharge cycle resets the coulomb counter against the new cell's actual voltage profile. After that cycle, shutdowns at high displayed percentages should stop.

Phone warm near the battery during the first few charges

A new Li-ion cell has higher internal impedance than a cell that has been through several charge cycles. The SCP-3200's charge IC pushes current into a higher-impedance load during early cycles, which generates more heat at the cell than you'd normally notice. This is temporary — impedance drops after three to five charge cycles as the cell's internal chemistry settles. If the phone stays warm beyond the fifth full charge, check that the back cover is seated fully and not trapping heat against the battery.
